Any given time this comes up I have to flip a coin to decide between Emerald and Platinum. I love'em equally!
As for spinoffs Mystery Dungeon, by far. As a roguelike fan, it's great to have one I can actually beat~ In particular, the one I own is Explorers of Time.

For the handheld consoles, I have to say red/blue OR (heart)gold/(soul)silver - nostalgia aside, imo the gameplay and pokemon themselves top the more recent ones by miles (and I have played White to death, so I should know haha)
Other great pokemon games? Pokemon Snap/ Pokemon Stadium.

Damn I never said how much I just love Pokemon Colosseum and XD: Gale of Darkness. I wish they would bring back the home Nintendo console pokemon games. I was mortified when I bought Pokemon Battle Revolution and it didn't have a story.

God I guess i have to say its the third gen, all of them were great.
Other than that, I also like Mystery Dungeon, and Soulsilver.
